You're mixing things up - if you want to index PHP you have to set
$HTTP_START_URL in conf.pl. It doesn't matter if you start the indexer via
web form or via ssh.

That's just a warning, not a crash. I suggest you use ssh again. There's
probably a timeout for indexing via web form.
