I found that when indexing through the web (rather than filesystem) 
that you have to edit the HTTP content types in conf.pl to 
something like

# Only if indexing via http: the content types to index. [re-index]
@HTTP_CONTENT_TYPES = ('text/html', 'text/plain', 
'application/pdf');
