Are you getting "Warning: cannot remove..." erros during indexing?
Anyway, you should add print's to cut_document_root() in indexer.pl to see 
what happens (i.e. print out the value of $file at the start and end of 
that function).

Also try to add a slash at the end of $DOCUMENT_ROOT in conf.pl (similarly 
for the other values, it needs to be like in the default values).
